I assume it escaped them because I can't imagine that the CIA, NSA, FBI, DOJ etc, etc would have allowed Americans to work with foreign adversary governments for over 6+ years to plot, plan, execute, and come within a hair of succeeding at ending US democracy.

There were warnings during the campaign. They were played down due to Justice Dept. worries that it would look like election interference to make the warnings public or take too definitive an action. Once Trump got elected, their duty called for them to alert the very person who was benefiting from the plot.
